It was announced on November 20, 2017, that he had accepted his invitation to play in the 2018 Senior Bowl. 2018 season

The 49ers signed him to a four-year, US$3.97 million deal. It consisted of a signing bonus of $1.01 million on June 12, 2018. During training camp, he competed against Brock Coyle to be the starting middle linebacker. Head Coach Kyle Shanahan named him the starting middle linebacker to start the season. Warner started together with outside linebackers Malcolm Smith and Mark Nzeocha.

He then made his NFL debut and first start in the season-opener against the Minnesota Vikings.
